In the year 2012, a mysterious organisation called "MU" suddenly attacks Tokyo. At the time, Ayato Kamina is just a regular high school student. His father had passed away when he was young, and his mother works for the government. Ayato meets a mysterious woman named Reika Mishima and discovers the existence of the angel-winged giant robot, Rahxephon. Apparently, Rahxephon is synchronised with Ayato. Might he be the key to Japan's salvation?

Kamina is your average 17 year old high-school student, living in Tokyo, when all hell breaks loose. Unfortunately for him, Kamina is in the middle of all the chaos and is forced to deal with things that are beyond him and just about every normal human being. He ends up piloting a giant winged robot called RahXephon that only he can pilot. As the series progresses, Kamina tries to unveil the mysteries behind his past and find his true identity and purpose.
Reika Mishima attended the same high school as Ayato, and when the city is under attack, Ayato is guided by Reika to the secret Xephon Shrine, where Ayato finds the awakening RahXephon. Reika is a very enigmatic character, randomly appearing at times, guiding Ayato to his destiny as the pilot of RahXephon
Haruka is a Special Unit Captain under the TERRA Information Division Intelligence Department II. Spearheading Operation Overlord, she infiltrates Tokyo under secret order to help Ayato flee the embattled city, since he was the key to activating RahXephon. Haruka is very rambunctious, but she's very well trained. A master of various martial arts, she is also qualified in several other areas of expertise, such as piloting, and drinking.
Even though much her remains a mystery, Kuon is the adopted daughter of the Kisaragi family and she is the younger sister of Itsuki Kirasagi, who heads up the Scientific Analysis Department at TERRA. She has permission to freely come and go from the Command Center as she pleases. She wears a life module on her breast and is a strange girl, who murmurs cryptic, poetry like words every so often.
Itsuki is TERRA's top researcher and a purported expert not only on the RahXephon, but also on the absolute barrier of Tokyo Jupiter and on the technology which TERRA uses to create Vermillion. He is also cold to his assistant, who is hopelessly in love with him .
